What would cause the Mechatronic not to be reading the limit switch on the stepping motor?

Now the rest of the story: Some dumb operator (I know hard to believe) put a relay in place of the key switch fuse. Relay heated up and melted 3 wires in the cab harness.
Now the mechanics head ache: Rebuilt & replaced wire harness. Found original stepping motor to be bad, limit switch was bad, replaced stepping motor. Found bad RPM Sensor, replaced. Replaced key switch, as a just in case.
Machine will not take the A adjustment. Stepping Motor goes to the high accelerator position but will not go back to the stop position on the first step of the A adjustment. Have checked and triple checked that all cab wires are good and going to the right pins on the controller. Had a buddy who knows these Kobelco's pretty good come spend some time on this machine with me. Took new stepping motor & mechatro controller over to buddies shop and checked on good machine. My motor & controller are good. We were thinking limit switch wires. Pulled engine wire harness and checked wires. Cab to engine harness a bitch to pull but all my wires are checking out good on ohms and not grounded to other wires. Re-checked cab wires :dizzy:Pointhead:dizzy
Any ides what we are missing??? Shot me any ideas here.
