M11 Cummins starts great but quits 30 seconds later?

I have a newly purchased 1994 Ford L9000 with an M11. Overnight it will start and run fine but if it sits for a couple of days it will start but then quit after 20-30 seconds and won't want to start again for some time. I sprayed a small amount of starting fluid after trying several times without it and got it started again and it ran good. From looking online, I'm wondering if the check valve in the fuel line at the ECM is dirty causing it to lose prime? It has a new fuel filter and water separator.

Also I had to boost it to get it going but noticed it has 2 new batteries in 1 battery box hooked up but the 2 batteries in the other battery box are disconnected. My guess is the 2 batteries disconnected need replacing and the new ones were just to get the truck started so it could be sold. I figure the 2 extra batteries will be a huge improvement but could less battery capacity have anything to do with the starting and shutting off problem?
